Not sure if this is your problem, but poke around on the TaskBar and TaskManager (assuming Windows) to see if you can find a modal dialog (e.g. Forms.MessageBox, etc) and then kill it.
I'd love to give it a try, but regretfully it's not broken any more ;-(
OK so I still had this feeling it might have been related to uninstalling the previous version (which I did after installing the CTP [and it might not have been the immediately previous release]).
Also, I noticed that all my syntax colouring and Intellisense had stopped working for .fs files. Oh and in Tools/Options/Text Editor there was no F# section.
So on a hunch I did a repair-reinstall of the CTP. My syntax colouring, Intellisense and F# Text Editor options came back!
The beep has gone and FSI is catching my noob F# code when I Alt-Enter it over!
So for anyone that emulated my foolish sequence of Install CTP |> Remove previous version |> beep/frown, I suggest doing the removal first, and failing that a reinstall is guaranteed* to fix it.

I don't know when this happened, I seem to remember using it to bung stuff over to my FSI window yesterday. But today, every time I do an Alt-Enter, I get a beep but my stuff doesn't go to FSI.
FSI doesn't show up as an addin any more, I guess that's because it's a first class thing in the CTP?
One thing is that I uninstalled the previous version of F# that I had, I dunno if that would have caused this.
Also, if I click in the FSI window and do an Alt-Enter, it grabs the stuff, but I dunno how it decides where to grab it from... Anyway it's a bit tedious to click back and forth for each set of lines I want to evaluate.
