Apparently this is a feature of the tighter Visual Studio integration in the CTP. My problem is now solved (by a simple search with google after realizing that it is not so much a specific F# problem as it is a Visual Studio feature). In the project file (*.fsproj) I add this entry:
<BaseIntermediateOutputPath>$(OutputPath)\obj\</BaseIntermediateOutputPath> .
These build properties can be found e.g. here [link:msdn.microsoft.com] . I just wanted to mention the solution, just in case I am not the only Visual Studio newbie here.

I am using the MS Visual Studio 2008 Shell.
Under the previous installed F# (1.9.4.19) project system I could set the output path for the individual projects using the properties link from the solution explorer. I usually set the path to "..\output\". That way several projects can easily share one output folder structure and not contaminate the source file folder(s).
When I do the same in the CTP release (1.9.6.2) it still works, but ... now Visual Studio in addition to using the 'output' folder also creates and uses folders named 'obj' under every project.
Is there some setting I have neglected to update?
