Ideally, always uninstall the previous version of F# before installing a new one.

That said, I've done what you described (uninstall old version after installing new version, and re-install or repair new version) with success on my own box at home, so I think you should be fine there.

The VFSI implementation changed; it is no longer an "add-in" as of the new CTP version of F#, so it is safe to remove the add-in path altogether. VFSI is now implemented in a VS package instead, so no more need to deal with add-in paths.

If the VFSI window says 1.9.6.2 and the VS features (e.g. project templates) work, then you should be in a good state.
